How many licenses do I need if use N1ED and Bootstrap Editor on 3 websites located on one physical server?

You need as many licenses as many websites you have. There is no difference how many physical servers or VPS/VDS you use. The main criteria is the number of your domains (www. prefix and one local dev domain are the exceptions). So you need 3 website licenses here.
